I has similar problems and someone suggested I try installing the CoreAVC coded and setting that to be used in the transcoding profile. This has help immensely with only the occasional stutter, though I do sometimes have the PC crash with a Blue screen - only when using CoreAVC though.

with coreAVC it's now 50-70fps depending upon the film
